Whenever I install OS 9.x onto a computer, I disable several unwanted system "enhancements" as a matter of course. The indexing scheduler is the 2nd on my hit-list. 1st is "Software Update" (this just "ain't gonna happen" now is it).
Via the "Extensions Manager" I disable the Control Panels:
Software Update
and the Extensions:
FBC Indexing Scheduler
Software Update Engine
Software Update Scheduler
The Extension "FBC Indexing Scheduler" is the culprit triggering the message you're getting. It belongs to Sherlock. Its not going to harm your system or Sherlock by disabling it.
I disable many more than this via the Extensions Manager, these just happen to be the 1st to go.

I general I like Sherlock as a "Find File" application. But I've NEVER liked the part that lets me search file contents.
As you've discovered, the indexer is GLACIALLY slow and the indexes it produces are HUGE.
42 hours to index 10 GB seems rather "normal" to me.
